Robert Kubica came home second and still has an outside chance of winning the title, as he is now 12 points behind Hamilton with two races still to go.
Hamilton endured a disappointing race and, after careering off the road at the first corner, he was then hit by Massa and never recovered to get back among the points.
Massa, however, did well to finish eighth but was promoted to seventh when Toro Rosso's Sebastien Bourdais was penalised 25 seconds, demoting him to 12th, for a collision with the Brazilian on lap 51.
"What can I say? it was a bad day, I'll move on to next week [in China]," said Hamilton afterwards. "I went wide at turn one, it was a mistake, and then Felipe hit me off, I went on the inside and he broke left and hit me pretty hard."
Alonso, meanwhile, admitted he was delighted with his back-to-back triumphs, saying: "I cannot believe it right now and back-to-back wins is a great feeling - it is completely amazing."
Kimi Raikkonen's Ferrari finished third, ahead of Brazilian Nelson Piquet in fourth.
